    This Third Party stuff

Can anyone explains what this actually is and why it happens?

I presume a player signs a contract with a buisiness of some sort and they sell him to a club and take some of his wages for doing so but if that is the case then why would a player do that instead of getting a normal agent and perhaps more importently why would a club want a player who was "owned" in this way?

Just Google Kia Joorabchian, Carlos Tevez and West Ham. You'll find it all.

Essentially players contractual rights are held by the third party, not the football club to which the player is registered.

But why would a player want to be with a third party in the first place?
